Adium: A great instant messaging client
Moodblast: an application for updating your facebook, adium, skype, twitter, jaiku, etc. statuses in one place
Skype: Voice over IP client.

Eclipse: Great integrated development environment. There's a page here dedicated to setting up and configuring Eclipse.
Matlab: Mathematical modelling software. There's information about its installation here.
OmniGraffle: This is a great graphing tool, very easy to use and fast. I have a license for an old version of OmniGraffle (version 4.2.3), the download site for older versions is here.
MacTeX: a complete Tex system for the Mac, which includes TeXShop
Versions: a nice subversion client for the Mac
Oracle SQL Developer is a graphical version of SQL*Plus, allowing you to connect to Oracle databases.
MySQL Open-source Database Management System
MySQL GUI Tools contains MySQL Query Browser and some other GUI tools for MySQL.

Macports: provides an infrastructure for building, installing, and packaging open source software. A page containing list of some of the key software I installed with MacPorts is here.
Apache Tomcat: allows you to serve JSP pages or servlets. Comprehensive installation instructions are here (I could not install this with Macports).

Fuzzyclock: a nice clock for your Mac that dispays the time in a fuzzy way (e.g., ten past nine rather than 9:51). There are configuration instructions here, e.g., how to make Fuzzyclock appear by default in your statusbar.
Quicksilver: This is a shortcut system to your applications and common actions you might perform. The command line of the future?
The Unarchiver: for decompressing archive files (e.g., rar files - my copy of matlab arrived in a rar file)
Google Earth: Google's software for traveling the world… virtually.
